Any camera decision will naturally be influenced heavily by the price. The listed launch prices provide an indication of the market segment that the manufacturer of the cameras have been targeting. The CL was launched at a markedly lower price (by 83 percent) than the S-E Typ 006, which puts it into a different market segment. Usually, retail prices stay at first close to the launch price, but after several months, discounts become available. Later in the product cycle and, in particular, when the replacement model is about to appear, further discounting and stock clearance sales often push the camera price considerably down.
The size of the imaging sensor is a crucial determinant of image quality. A large sensor will generally have larger individual pixels that offer better low-light sensitivity, provide wider dynamic range, and have richer color-depth than smaller pixels in a sensor of the same technological generation. Moreover, a large sensor camera will give the photographer more control over depth-of-field in the image and, thus, the ability to better isolate a subject from the background. On the downside, larger sensors are more costly to manufacture and tend to lead to bigger and heavier cameras and lenses.
Of the two cameras under consideration, the Leica CL features an APS-C sensor and the Leica S-E Typ 006 a medium format sensor. The sensor area in the S-E Typ 006 is 264 percent bigger. As a result of these sensor size differences, the cameras have a format factor of, respectively, 1.5 and 0.8. Both cameras have a native aspect ratio (sensor width to sensor height) of 3:2.
With 37.5MP, the S-E Typ 006 offers a higher resolution than the CL (24.1MP), but the S-E Typ 006 nevertheless has larger individual pixels (pixel pitch of 6.00μm versus 3.92μm for the CL) due to its larger sensor. However, the CL is a much more recent model (by 3 years and 2 months) than the S-E Typ 006, and its sensor will have benefitted from technological advances during this time that enhance the light gathering capacity of its pixel-units. Coming back to sensor resolution, it should be mentioned that neither of the two cameras has an anti-alias filter installed, so they are able to capture all the detail the sensor resolves.
The resolution advantage of the Leica S-E Typ 006 implies greater flexibility for cropping images or the possibility to print larger pictures. The maximum print size of the S-E Typ 006 for good quality output (200 dots per inch) amounts to 37.5 x 25 inches or 95.3 x 63.5 cm, for very good quality (250 dpi) 30 x 20 inches or 76.2 x 50.8 cm, and for excellent quality (300 dpi) 25 x 16.7 inches or 63.5 x 42.3 cm. The corresponding values for the Leica CL are 30.1 x 20.1 inches or 76.4 x 51 cm for good quality, 24.1 x 16.1 inches or 61.1 x 40.8 cm for very good quality, and 20 x 13.4 inches or 50.9 x 34 cm for excellent quality prints.
The Leica CL (Typ 7323) has a native sensitivity range from ISO 100 to ISO 50000. The corresponding ISO settings for the Leica S-E (Typ 006) are ISO 100 to ISO 1600 (no boost).
In terms of underlying technology, the CL is build around a CMOS sensor, while the S-E Typ 006 uses a CCD imager. Both cameras use a Bayer filter for capturing RGB colors on a square grid of photosensors. This arrangement is found in most digital cameras.

Many modern cameras are not only capable of taking still images, but also of capturing video footage. The CL indeed provides movie recording capabilities, while the S-E Typ 006 does not. The highest resolution format that the CL can use is 4K/30p.

One differentiating feature between the two cameras concerns the touch sensitivity of the rear screen. The CL has a touchscreen, while the S-E Typ 006 has a conventional panel. Touch control can be particularly helpful, for example, for setting the focus point.
The reported shutter speed information refers to the use of the mechanical shutter. Yet, some cameras only have an electronic shutter, while others have an electronic shutter in addition to a mechanical one. In fact, the CL is one of those camera that have an additional electronic shutter, which makes completely silent shooting possible. However, this mode is less suitable for photographing moving objects (risk of rolling shutter) or shooting under artificial light sources (risk of flickering).
The Leica CL has an intervalometer built-in. This enables the photographer to capture time lapse sequences, such as flower blooming, a sunset or moon rise, without purchasing an external camera trigger and related software.
The CL writes its imaging data to SDXC cards, while the S-E Typ 006 uses Compact Flash or SDXC cards. The S-E Typ 006 features dual card slots, which can be very useful in case a memory card fails. In contrast, the CL only has one slot. The CL supports UHS-II cards (Ultra High Speed data transfer of up to 312 MB/s), while the S-E Typ 006 can use UHS-I cards (up to 104 MB/s).

It is notable that the CL offers wifi support, while the S-E Typ 006 does not. Wifi can be a very convenient means to transfer image data to an off-camera location.
Studio photographers will appreciate that the Leica S-E Typ 006 (unlike the CL) features a PC Sync socket, so that professional strobe lights can be controlled by the camera.
Both the CL and the S-E Typ 006 have been discontinued, but can regularly be found used on ebay. The S-E Typ 006 was replaced by the Leica S Typ 007, while the CL does not have a direct successor.
